Thompson led Blaze to 15 major trophies at all levels of the British game including four Elite League titles and the grand slam in 2004-05.
Neilson said: "Thommo has been a great adversary. I congratulated him on getting this job in Sweden and he wished me good luck with the league.
"Personally I want him to do well because then it will reflect well on coaches in this country.
"He's pushed me to be a better coach and I've enjoyed pitting my wits against him. I'm not sure what the clubs' rivalry is going to hold without him.
"We both hated coaching against each other and loved beating each other. But I think there's a mutual respect because he has been top dog for a long time.
"He's put some good teams together but fortunately we've managed to beat him more recently after all the dreadful kickings they used to give us.
"There were times when we were playing them that I wanted to shoot myself. They were horrendous days!"
